Neuner finished ninth in the season-ending Holmenkollen mass start in Norway, won by compatriot Kati Wilhelm, to seal her first overall triumph.
Frenchwoman Sandrine Bailly finished three places ahead of Neuner, which was not enough to overturn her 20-point deficit heading into the season finale.
The five-time world champion has now set her sights on the 2010 Vancouver Olympics.
"I think I will need a while to understand all of this - especially winning the overall World Cup," Neuner said.
"A next highlight would definitely be a medal at the next Olympic. But there is still quite a bit of time until then."
Wilhelm was perfect at the range to wrap up her season in style, as home hopeful Solveig Rogstad took second and Italian Michaela Ponza finished third.
In the men's finale, Czech Michal Slesingr claimed a dramatic mass start win pipping Russian Nikolay Kruglov by mere centimetres in a photo finish.
Norwegian Halvard Hanevold beat out another Russian Andrei Makoveev to claim the third place on the podium.
Ole Einar Bjoerndalen, who had already clinched his fifth overall World Cup title, opted out of Sunday's race but announced that he wants to continue competing until the 2014 Olympics in Sochi, Russia.
"If my body allows it and my shape is okay - I'm certainly motivated," the Norwegian star said.
