A clinical Wayne Rooney strike into the far corner on 73 minutes sealed the win over the Ecuadorean champions.
However there was bad news for manager Alex Ferguson when centre-half Nemanja Vidic was sent off for pushing an elbow into the head of Claudio Bieler after a challenge soon after half-time.
He will now miss the first leg of the Champions League last-16 match against Internazionale in Milan.
United dominated possession but were unable to find a way past LDU goalkeeper Jose Cevallos, with Park Ji-Sung guilty of wasting a great chance in the first half.
Snap-shots from Carlos Tevez - replaced by Jonny Evans following Serb Vidic's red card - and Rooney tested Cevallos prior to the goal.
"We're the best team in the world," said Rooney, who was named player of the tournament after scoring twice in United's 5-3 semi-final win over Japan's Gamba Osaka.
"It's a great achievement for the team and something we're all really proud of. It was a tough game, especially after going down to 10 men.
"It's been a long road. To score the winning goal is a great feeling. I'm sure our fans will be really pleased to be supporting the best team in the world."
Alejandro Manso threatened with shots from distance but was largely devoid of service as United overwhelmed their opponents in midfield, with Anderson especially prevalent.
"We knew they could create problems if we let them," reflected captain Rio Ferdinand. "But we kept them down to very minimum chances, just long shots really.
"I thought we created very good chances and on another day we could have had three or four goals."
