Clijsters overcame a tough start to take control over the Czech teenage senstation by winning the first set 7-5 despite having trailed until the final game.
Both players used the full breadth of the court in what was at times a scinitilating encounter that saw breaks exchanged in no less than four subsequent games.
Ultimately though Clijsters' experience saw her through, Vaidisova at times losing her nerve and hitting as many as three double faults in some games.
The match was clearly over when Vaidisiva lost 16 consecutive points in the second set, which the Belgian won convincingly 6-2.
She will now meet Patty Schnyder who overcame nerves to beat French teenager Tatiana Golovin 7-6 6-1.
After going down 0-3 in the first set tie-break, Schnyder took the next eight points to take the set.
From there it was more routine for the world number eight, as she overpowered and out classed her unseeded opponent.
She said: "I felt the nerves coming and she started to play a lot better. I have goals and really care about my tennis. I want to go further and win these kinds of matches."
